Save won't run on GBARunner2

I backed up my original cartridge with GBOrigin. When I transferred it to my DSi R4 card which uses GBARunner2, trying to launch the game gives a "save file too small" error. I haven't been able to test it on VisualBoyAdvance on my Mac, as that application appears to use a different save format. Anyone able to get the save working?
