So when the CollegeHumor website collapsed in early 2020, it took a lot of exclusive video content down with it, assuming it hadn't already been removed from the website prior. CollegeHumor's presence on YouTube didn't mean that every last Hardly Working episode was also uploaded on there, which is a downright shame as its Jake and Amir sister series has been pretty well preserved. Going to Wayback Machine for the videos on CH's site almost never works, and it seems like it hasn't exactly been common for people to have reuploaded the CH-exclusive Hardly Working episodes onto YouTube when its popularity was at its peak.
Some of those episodes have remained through Dropout, the successor streaming service to CH's website operations. And the show looks much better on there than it does in 360p YouTube uploads from a decade ago. But content that was free for a decade and was always intended to be now basically only being accessible through a paywall is really weird, especially when it's not even a complete archive. On top of that, the episodes are edited slightly in a couple of ways. The old CH website URL screen bug has been plastered over with Dropout style "YOU'RE WATCHING HARDLY WORKING", I guess because all the URL is now is a redirect to CH's YouTube channel. And likewise, the CH end card that would serve as the period to a punchline is removed, even in videos with post-credits end card moments which will just make it one continuous stream of footage. This changes up the flow and meaning of the video and sometimes serves as the only copy of that video we currently have.
On top of this, CH has removed a lot of videos that were posted on their YouTube in recent years. A bunch of CH material didn't exactly seem to hold up to current standards in their eyes to still be kept up on their YouTube; videos would have slurs, trans-related jokes, blackface and other stuff that looked off in a current political climate. Even if this was inconsistent, as some videos containing slurs still remain (eg: We Didn't Start the Flame War). And that was if you could even tell what the reason was for removing them in the first place. At least on the HW side, this seems to have not affected reuploads of the content, but even with that and what's preserved through Dropout, there's still a lot of episodes that currently aren't online anywhere.
With the potential exception of Hardly Working, the lion's share of CH's lost media, this is NOT checked to be comprehensively accounting for every missing video. A lost episode listing I followed only went up to pre-2010, and I only added to it with Hardly Working (to which I only checked the CH website's listing up to like May 12th 2015, and there were some separate from that listing too?), so not J&A, Bleep Bloop, Sketches, etc. Like, I would randomly come across a sketch and search it on YouTube only to then find out it wasn't on CH's channel, or I just searched "CollegeHumor reupload" on YouTube. So just say if there's more lost CH content not on the list.

Hardly Working (including Streeter Theeter, Phantom of the Office, Josh's Mindhouse and All-Nighters)
Surprisingly, all but three videos of the original 2008 All-Nighter are lost (Dodgeball, Bizarro Office and He's Right Behind Me). And it's weird that even videos with notable guest stars aren't exempt from this fate (in addition to Whitest Kids and Workaholics, the Jackass episode is only available through fan reuploads).

Jake and Amir/Mike's Hard Lemonade Ads
Amidst videos Jake and Amir have done that were promotions for things, there's apparently a couple Mike's Hard Lemonade ads they did, one called "Faking It" and another, later one. Apparently Jake and Amir themselves mentioned being unable to find one of those videos in a J&A Watch episode. A Wayback Machine capture of "Faking It" reveals there were at least 6 ads made, including a campaign called 4th of July in the Office, obviously being set in CH's office location. The post's claimed 2015-ish era ad remains unverified to exist, or at least in that timeframe.

-4th of July in the Office: Fireworks
-4th of July in the Office: Parade
-4th of July in the Office: BBQ
-July 4th in the Office: Beach Party
A Wayback Machine capture reveals Faking It was actually a whole campaign hosted on CollegeHumor, with 6 videos including 4 starring Jake and Amir. A screenshot of "Introduction" can be found from Ad Age while Amir has posted 5 photos from the shoot on his Flickr. It can be assumed that one of these is the video called Faking It listed above.

-Tips from Mike's
I do remember seeing at least a couple ads with Jake and Amir for some kind of beverage that were short and actually ran on YouTube and before actual J&A videos. One of which had some kind of legs poking out of somewhere that Jake thinks is Amir, only for Amir to come up to him and notice the weird leg stuff. I think it was the 2nd office era? Upon research, it turns out this was another campaign made with Mike's Hard Lemonade, as a screenshot was taken of one of the ads at the time on Twitter. The text is blurry, but clearly matches up with the branding for flavours of Mike's Hard Lemonade. It's still unknown how many ads were made, but there's at least the prior mentioned one and the different pictured one.
According to Jake and Amir's script archive, there's a listing for a script of "Spotify Ad"; an actual advertisement for Spotify that seems to have gone missing.
-Spotify Ad
There was also the Jake and Amir episode Bathroom (unreleased, Nov 28 2007?) that seems to only ever been in an unmade, outtakes-y state.
CH Originals (Sketches)
The lost episode listing I followed had something called Flip Cup PSA(March, 2006?) that I'm guessing isn't a Hardly Working episode; assuming it was one of the sketch videos. This seems to be the very first CH Original among other very early videos that may also qualify as being lost CollegeHumor media. A very small thumbnail image remains.
The Every California Gurls Parody video (which was literally just editing various parodies of the song together) seems to be lost to time. It was definitely available as part of CH's iTunes podcast back in the day (not to be confused with their more recent podcast stuff, it was just their videos released as video podcasts).
Turns out there were a couple more Fatal Decision videos starring Pat Cassels than the first. Part 2 was a choose your own adventure thing hosted only on CollegeHumor with a specific Flash-y video player of the time that only lasted a couple years, rendering it entirely lost. Part 3 (Fatal Inception) was hosted on YouTube instead, but was taken down and isn't saved in the Wayback Machine capturing of its YouTube URL. This series also inspired a newer iteration that was available on the short-lived platform Go90.

-Bleep Bloop: Creating a Guitar Hero Song (Nov 18, 2008)
-Bleep Bloop: Call of Duty Nightvision Goggles (Nov 10, 2009)
-Bleep Bloop: NBA Jam-Off

Additionally, these episodes (at least) seem to only be on IGN: Reuploaded on YouTube, which Batman was also already on.

-Wii vs Kinect vs Move
-Dance Central

Though The CollegeHumor Show can be found if you look around, some videos that were available on the advertised MTV site for the show seem to have been lost.
