The Puzzle Place was the first to come to mind. There was a very good chance that I had some episodes recorded. Of course the VHS’s have been tossed out 20 years ago (assuming I had any in the first place).
Oobi LOTS of Flash games (mostly from Nick.com and nickjr.com) PBS Kids PLAY MyNoggin/Nick Jr. Boost PBS Kids Island Happy Monster Band Many YouTube videos (like old captures of TV shows, specifically airings of Digimon from when it was on Fox Kids) etc.
One show that was a big part of my childhood currently has a lot of episodes missing and that show is Stanley. Over the past couple of years or so, some of the episodes have been found and uploaded to the internet, but there are a lot of episodes that haven't made it to the internet that I hope we can find soon. If anyone has any of the missing Stanley episodes, please say something and hopefully we can find a way to get the missing episodes onto the internet. Here are the Stanley episodes that are missing:

The USA Animal Planet TV edit of "The Most Extreme". The entire series was redone for American audiences with the measurements converted from metric to US, the narrator reading the US measurements, different announcer, etc. It was available on iTunes to buy but they removed it from the USA and Canadian store. I have a lot of the episodes, but I did not buy all of the episodes as the episodes from season 3 and 4 were available on my cable's On Demand service at the time (around 2008-2009). I only have seasons 1, 2, and 5 in whole and some episodes from season 3 and 4.
Hopefully someone will come forward with the rest of the episodes one day.

I have a few random ones that are lost internet media.
-A horror game called Hotel 626. It ran off its own website. It was freaky since it used your camera and microphone at some parts. It's no longer available.
-A LOT of videos that were on Machinima's youtube channel.
-The Poxy Boggards youtube channel. Notably their music video for "I Wear No Pants" was a classic. It was the song used in the Dockers 2010 Super Bowl commercial.
-Also a piece of internet history, about myspace Era: The Caca-man. He parodied songs from popular artists at that time like Soulja Boi and Justin Timberlake, and just made them about poop. That's it. Can't find any of his music vids anywhere.
Much of the programming that aired on Discovery Kids UK around 2000-2005 is lost, or at least seemingly impossible to trace online. In fact, the only way I can even prove many of the shows exist is from a screenshot of an older edition of the Wikipedia entry on DK UK.
Some shows, such as Mystery Hunters, are available to watch or purchase, some are semi-lost like Croc Files (with Steve Irwin) but the majority of the programming I spent so much time enjoying in the early 2000's has fallen into deep obscurity.
Here are some of the ones that I can find little to no information on:
The Big Bang - live-action science/craft show. I have heard it originally aired on ITV, however I can't guarantee that info. A few clips were on YouTube some decade ago, but have long since vanished or have managed to evade my search efforts.
SORTED - Another educational show but each episode was focused on a particular technology, science, etc topic. Featured animated segments that included a chav girl and a moronic comic-relief ape. Extremely sparse, brief mentions and a single YouTube clip are all that can be found of it.
Rooted - A live action show that followed a child through their daily experiences with culture, family traditions and other experiences unique to their background. Each episode would follow a different child from a different ethnic/cultural background. Other than being listed on aforementioned defunct Wikipedia entry (and my own 1st-hand experiences), nothing can be found online.
All of this makes me quite sad because these shows were HUGE to me at one point and without question helped shape who I am today, and I feel like as time goes by the number of people who even remember this channel is dwindling...

Wow, and I thought the stuff from Discovery Kids US was obscure. Sorry to hear that man.
But anyway, one aspect of my childhood (or early teens) that seems to have a lot of lost media surrounding it is The Hub Network. There's shows like Cosmic Quantum Ray, Family Game Night, and Majors and Minors that seem are mostly lost with only a few episodes out there. Many Up Next bumpers, We'll Be Right back bumpers, Back To The Show bumpers, and promos for certain shows are lost too. And who knows how many of the games from The Hub's website are still out there, especially ones exclusive to the app since that had such a short lifespan.
