There are plenty of Lost or Partially Lost Anime (some of which are adapted from Manga). As for the Topic of Manga itself, the wiki only lists three article on a Lost Manga. Two articles specify english translations of otherwise readily available Mangas (Twinkle Stars & Kodomo no Jikan). The third and final one discerns the only instance known to The Wiki which is in of itself partially lost (regardless of translated or not), Waku Waku! Pop'n Manga.
Hmm, that’s a difficult question. Literature doesn’t seem to get the proper coverage it needs on the Wiki, (No ones fault, it’s hard to keep an audience engaged with it compared to something like a TV Show) and due to the language barrier, I can imagine it would be hard for contributors to write articles on this type of subject.
I just realized you’re the OP of the Gegege no Kitaro thread from a few days ago, so I’m sure you’re aware of some of the lost manga from Shigeru Mizuki. The only other thing that’s coming to mind is some of Osamu Tezuka’s earlier work, but my mind’s at a blank for what the name of the manga series was... I think if you were going to document some lost manga, I think you should start from the Showa era.

BTW, we should also consider the Manga that was lost in the Atomic bombings of Hiroshima and Nagasaki, along with SCAP censorship.
That's like trying to catalog all the fan produced manga available at Komiket over the years. I have several old catalogs given to me by Mr. Yonezawa himself as he could not take them back to Japan with him. I met him at a convention many years before he died. At the same convention I met Shigeru Mizuki and had him autograph a limited edition English language (limited to 200 copies) fan publication and draw Nezumi Otoko on the inside flap. It's one of my prized possessions. That Mr. Yonezawa also gave to me after I told him I was a big fan of GeGeGe no Kitaro as I was getting the 1985 series from Hawaii at that time. I have pictures of both of them from that convention.
