The only thing I can of for the pirate show is Redbeard. A spin-off cartoon about the character that aired on Teletoon in the late 90s. But, I don't know enough about it to say if it's what you remember or not.
Firstly, I don't think Redbeard was the pirate cartoon because that show doesn't look as wacky and goofy as I recall.
The opening to Muppets from Space does seem to tickle me, but I do specifically remember some kind of bible with eyeballs teleporting Gonzo or whoever the character was to explain him things.
Lastly seems like Final Fantasy Legend of the Crystals is indeed the Crystal Anime!
I know the "Color Town" one!!! It's "Wee Sing in Sillyville." It's part of a series of singalongs from the 90s.
Edit: I googled a mishmosh of keywords and the pirate show may be "Mad Jack The Pirate?" which features a talking rat sidekick, although I find no mention of fake limbs or an episode about a theme park...
Edit 2: Okay another breakthrough lol, I think I know the rat and owl cartoon but I can't find a video source for that specific episode. It's a show called Tales of Little Grey Rabbit, and the episode is called "The Knot That Squirrel Tied," and the episode summary lines up perfectly but it's not on Youtube. However I did find a playlist of episodes that are.
Could the Rodent Town one be Eckhart? youtu.be/OqdSVEI6V8A One of what felt like many mouse-related shows I grew up with back in the day lol I could have sworn there is another one other than Redwall I watched but I'm not sure now. It aired from 2000-2002 on Teletoon but it may have aired elsewhere as well.

In regards to the pirate cartoon, is it possible you are thinking of a Mike Lu & Og mixed with Mad Jack the Pirate. I’m not too familiar with the latter, but I know on ML&O there was a minor character who was a pirate with wooden legs and there was an episode where a theme park was built on the island (I don’t recall if he was there or not).
I'm fairly certain that the one with the pirate and the rat is Mad Jack the Pirate. I don't remember his limbs being prosthetic, but the timeframe is right and so is the pirate having a rat sidekick.
It's tickling my memory, but, trust me, I was around 3 years old when i saw this, so confabulations galore. It does come from the era. I'm gonna have to say that is it. Only issue is, I do remember at least some cartoon involving a theme park, needing to ride a coaster to get into the theme park itself, and a part where a drop in the roller coaster goes all into space.

Wow it has been ages since I posted here. But I finally figured out that Pirate Captain? was indeed Mad Jack the Pirate. I kind of got around to watching episodes of the show after I found it in this youtube channel called rinse repeat, who regularly uploads compilations of old obscure cartoons with the vintage commercials too.

I guess my confabulation filled mind made figuring it all out difficult. Didn't help that I only skimmed through descriptions of the episodes on Wikipedia...
