It's been a while! I decided to revisit this topic, and I've concluded that the Master Onion and Chief Puddle toys were most likely prize items.
The Geocities website mentions a magazine called "じゅげむ", where there were interviews with people involved with UJL and images of the Master Onion and Chief Puddle plushes. The website also mentions that items such as tambourines and shirts were being given away by "じゅげむ". The reason I wasn't able to find any information before because the magazines full title is "じゅげむ 絶対プレイステーション読本" or "Jigemu absolute PlayStation reading book". The geocities website only gave away the じゅげむ part.
Unfortunately, I couldn't find any images of this magazine besides a front cover. However, other versions of this magazine exist showcasing GameBoy and Sega Saturn products. I was able to find an image of the GameBoy magazine opened, which I'll show now.
Correct me if I'm wrong, but to me this looks like some sort of prize item system, where first place winners would receive a drawing by someone involved with Pokemon. So, this establishes that you could win gifts from this magazine, and very sought after ones at that. I strongly believe that the Master Onion and Chief Puddle plushes were prize items in this magazine.
I dug around a little bit more and found out the event was hosted by a magazine called mcSister. If you said sister at the door before entering you either got a discount or a little souvenir.
There's no pictures of this event, I might be researching this wrong but it's really weird.
Wait, so it's the pictures that are lost, not the toys? Because the Trash Pack Wiki *yes, it exists* says that all of the figures you listed are included in this playset.
I think they're key chains, I don't know for sure. Haven't seen any images of them without that box.
Here's another website with info on the set Master Onion and Chief Puddle were allegedly supposed to appear in. No images, but it does tell us the heights of all the plushes in this set which is something.
The reason I think there's a possibility Master Onion/Chief Puddle could be homemade is because of a section from one of the guidebooks. One chapter was dedicated to crafts and one section was a tutorial on how to make a Master Onion plush. However, these guides were released in April. The geocities website first released information on Chief Puddle/Master Onion plushes in May. Multiple people ran the website from what I can tell, and I'm sure at least one of them would have owned a guidebook and noticed this discrepancy. Also, no sewing pattern for Chief Puddle was featured in the guidebooks. But that could just be wishful thinking on my part, it's very well possible these plushes aren't part of this set and were hand made.

Thank you for responding, however this plush was part of its own separate line. The only set that I'm aware of that includes all six of these characters is this set.
There was also a set of five very small plushes, but from what I've seen it didn't include Sunny Funny.
I found something really interesting on an old website that I wanted to share. Sorry for the poor translation, the whole site was in Japanese.
“A stuffed toy made of felt fabric. Three kinds of rummy *Lammy* (1200 yen), Katie (1200 yen), Maru *Ma-San* (1000 yen). In addition to this, Sunny Chan (1200 yen) and PJ berry (880 yen) are released at the same time. Palappa’s stuffed animal (1200 yen) is the same as what was already on sale. In the Rodney exhibition, Mr. Onion and Captain Paddle were exhibited as reference but the release is undecided. Release 99/6/25.”
This is the plush set they're describing. The two characters they mention here are Master Onion and Chief Puddle. This could be a translation error on Google's part, however these characters are mentioned two other times when referring to this plush set.
"The release date of mouse pad and cushion set, stuffed toy mascot was decided to 6/25! Regarding the stuffed toy, in addition to the MilkCan members, a total of 6 bodies including Palappa, Sunny and PJ Berry are released at the same time. However, Palappa's stuffed animal seems to be the same as what is on sale before (^ ^. Also on sale of onion teacher and paddle who was decorated with Rodney exhibition is not yet released. Depending on the sale of 6 bodies that will be released earlier? (99/5/31)"
"In addition, in the June issue of "Juushimu", in addition to tambourine poofu-chan T-shirt and Urami T-shirt are gifts for one person in a set. There is also an interview article by Mr. Matsuura, but in this picture there are stuffed animals of onion teacher and paddle captain! I think that it is probably the same series as a stuffed animal like rumie, but this is very cute ~. (# ^ _ ^ #) (99/5/1)"
I tried looking up information on the Rodney exhibit they were allegedly shown at, but all I could find was an archived website. The magazine they mentioned also has no pictures available online, and it seems the only way to find it would to buy it on the second hand market.
The plushes could have been handmade to go with the exhibit, however since they were shown in two separate locations I'm not sure. This is just speculation, but since these two characters were the first teachers stages one and two, that means we could have potentially had a plush line for the teachers.
Hi! I'd been posting about this earlier in the Unidentified Media thread, but I thought it would be a better idea to continue this discussion here. From the responses I got in that thread, the games I had posted about were indeed lost. I did a bit more digging a found A LOT more of these lost mobile games. I didn't want to fill this thread with images right on the get go, but if you want more I'll post them. I found some for Yatterman, Power Rangers, and Tetris.
If you want to look too, copy and paste レゴリーバキューン|ゲームならウリキリ!Getプチアプリ into a search engine. All of these games seem to come from the same website and they share this tagline.
Not very impressive I know, but it works.
Here's the coolest thing I've found so far *and the game with the most 'screenshots'*
