Re-Hydrated may have just been some promo stills for all we know. When I contacted CH Greenblatt, who was working on SpongeBob around the time, he didn't recall the "short" being made.

It could also have been a scrapped bonus clip from one of the games. (Presumably Battle for Bikini Bottom.)
There's obviously the obligatory Clock Man, but I think I speak for everyone about that.
I'd say the missing Doctor Who episodes, but I can't think of one in particular I'd like to see. Maybe Mission to the Unknown, since that was a one-off, or The Feast of Steven.
Other than that, maybe the early beta build of Super Mario Sunshine seen in the Spaceworld 2001 trailer:
I'd like to see this because it's just so different to the final release and it's really really shrouded in mystery. I'd just want to explore everything and see how much things changed. However, it's not likely this build will ever surface publicly, if it even exists anymore, which I doubt.
Hell, I'd kill just for a higher-quality version of the trailer seen there, just so we can make out more things. That's honestly something I can see happening if it's asked for to the people who worked at that event (at least if a high quality version exists anymore). I wouldn't know where to begin, though.

Definitely the F-Stop beta for Portal 2. Judging by the name, I think it had something to do with time travel (namely speeding up and slowing down) it was probably what inspired the old aperture and destroyed aperture in Portal 2. Apparently there were plenty of play testers and they all loved it, and they said they don't want to say anything about it because they'll use it for a future game. Of course with everyone leaving valve and how much money their making off of steam, it doesn't seem like that's going to happen any time soon
